Just have one question: What is Transmutation? Is it the Arcane thing you can open from your backpack?[B]

So, 2 muffins are sitting in a oven...
One muffin turns to the other and says;
"Man, it's hot in here!"
The other says, "Holy crap! A talking muffin!"

(Edit: this list is outdated as of Patch 1803, I will leave it intact for history. Read page3 of Thread for details.)

Very nice list. I'm going through this now and will post any corrections I found.

Also note, that so far as I see, the resulting Runes are Bound

Vitality I + Stike I = Mind I (+3 Intelligence)

Vitality I + Mind I = Payback II (+2 Wisdom +10 Maximum MP)

Vitality I + Power I = Excite II (+4 Strength -1 Intelligence)

Vitality I + Resistance I = Power I (+3 Strength)

Resistance I + Endurance I = Atonement I (+10 Maximum HP +2 Stamina)

Mind I + Endurance I = Triumph II (+4 Intelligence -1 Dexterity)

Quickness I + Power I = Resistance I

Quickness I + Resistance I = Shield I

Quickness I + Endurance I = Rouse II (+4 Dexterity -1 Intelligence)

Resistance I + Mind I = Quickness I

Resistance I + Shield I = Endurance I

Power I + Mind I = Harm I

~~~ Level II ~~~
Triumph II + Excite II = Rage II (+15 Physical Attack - 4 Intelligence)
Excite II + Guts II = Magic Damage II (+15 Magical Attack -4 Strength)
Guts II + Triumph II = Barrier II (+15 Physical Defense -4 Wisdom)
Passion II (+3 HP Recovery) + RED (+3 MP Recovery) = GREEN (+5 Str / +5 Dex)
Passion II (+3 HP Recovery) + Fearless II (+4 All Resistances) = GREEN (+5 Str / +5 Sta)
Passion II (+3 MP Recovery) + Fearless II (+4 All Resistances) = GREEN (+5 Int / +5 Wis)
(I need more charges, meh. Looks like all the stats listed are good, just rune names need filling in.)
When you open the Arcane Transmuter, you will find a "?" button. Mash that button, it will tell you how to use the Arcane Transmuter to create Runes.
You could also read one of the other guides found in this very forum section. >> THIS THREAD << looks like what you're looking for.
Also seems like Endurance II + Quickness II = Rouse III ( +7 Dex, -2 Int)
Judging by this it seems all runes have tiers.
Also note, based on personal experience, that the increase of potential rune's attribute bonus is an addition of 4. This is true in the case of comparing the 1st tier level to the 2nd tier level.
Since Potential II gives a +6 to all attribute bonus, Potential III gives +10.
I did this with the intention of creating the product with tier 2 runes. In this case, among the materials required were already transmuted to their next tier.
Magic II, Resistance II, Vitality II, Power II, Mind II, Endurance II, Triumph III, Excite III, Guts III, Rage III, Magic Damage III
In common sense, the runes after endurance were the products of the ones that came before them. I found the bonus increase for the tier 2s on these runes to be a value of 3 specifically.
Finally, do note that Potential III is a 'bind' rune.
Reason can not be inserted in weapons or armor. It appears they are meant for jewelry which currently does not have rune slots.
Magic I + Resistance I = Guts II (+4 Stamina -1 Wisdom) - This rune is used in an upgrade recipe
Vitality I + Power I = Excite II (+4 Strength -1 Intelligence) - This rune is used in an upgrade recipe
Mind I + Endurance I = Triumph II (+4 Intelligence -1 Dexterity) - This rune is used in an upgrade recipe
Quickness I + Endurance I = Rouse II (+4 Dexterity -1 Intelligence) - This rune is used in an upgrade recipe
This is WRONG. It makes w/e tier runes you use. If you use VIT I + POWER I = EXCITE I NOT EXCITE II
Maybe this was patched in 1803 but this is wrong.
They must have patched it. Because for sure those combos were making II runes.
