Purified Crystal Production Waiting Time

I crafted a Purified Crystal - Alchemy and continued with questing for around 4 hours and tried again. Still the count down timer has not run down to 0. I observed the timer for some time and found out that it sometimes ticks up instead of ticking down.

Please fix this bug. It's really frustrating to create 20 such crystals when the actual time gap required between 2 crystals is >3h

That's because the gap between being able to craft the Purified/Essence Crystals is actually 4 hours. The crafting screen may show as 3 hours but that's due to it only showing the hours, if you hover your mouse pointer over it you will see that it's 3hrs 59min 59sec and counting.

I've personally crafted hundreds of these during the current festival for the complete set of novelty items and not had an issue, if you still feel that what's happening is not in line with the correct 4hr cooldown then I suggest you edit your original post to be inline with the Bug Report - Template otherwise this will most likely be ignored, as suggested in that link.
